You should use video format with a reasonably small file size and decent quality. FLV is very small in size, but not always the best quality. But I think it's great for uploads or online usage. (F4V the same) H.264, talked about in Mathias's comment, is another good example.

I have to download, upload and convert videos all the time and this tool proved itself as decent one. And it doesn't have that annoying advertisement, that really drives me mad.
